It is difficult to explain, but to me they refer to degrees of courtesy and politeness, as well as to levels of the state of being ""magro".  
SLIM and SLENDER are the most positive and acceptable.  THIN follows.  SKINNY is very blunt with no effort to be kind or gentle.

Mary is very slim, very slender.  She probably is very conscious of her weight.  (The speaker is polite and the image is positive.)

Tom is thin.  Has he been ill?  Is he eating enough?  (Somewhat direct, neative.)

Francine is skinny.  This is very blunt and to the point.  She is "magra" to the extreme.
